Chora if the evening is what you came for; a south-coast bay if the day is. Everything else about where to sleep on Mykonos follows from that, because the island runs its two halves in two different places and whichever one you are not staying beside has to be reached.
Getting between the halves is the real cost
Nothing here is far. That is not the same as saying everything is easy: the road network funnels through a small number of junctions, taxis are in genuinely short supply against peak demand, and a fifteen-minute drive in May behaves quite differently in the first week of August. Buses run to the main beaches and to the town, and most hotels of any size arrange their own transfers.
So the question to ask of any room is not only what it looks over. It is how you get out of it at eleven at night and back into it at two in the morning, and who arranges that — because on this island that answer is worth more than a sea view.

Chora is the unusual entry on that list. Most Greek island towns are somewhere you visit; this one is where the island's evening actually happens, and being inside it removes the single most tiring journey of the day. It is also where the boats leave from — the Half-Day Delos Tour from Mykonos goes from the old port, and that is an early start you do not want to begin with a drive.
