The island spends October closing, and the date of arrival decides how much of it is still standing. Within October a fortnight makes a categorical difference rather than a marginal one: the first week still runs something close to a full season, and the last week is winter with better light. Book the wrong end of it for the wrong reasons and the trip that was planned will not be the trip available.

Exact dates move year to year and business by business, so the only reliable method is to ask the specific places that matter to you rather than trust a general rule about the season.
What the sea does, and what the sky does
Water here lags the air by a long way. The Aegean spends a summer absorbing heat and gives it back slowly, so early October can still offer comfortable swimming while the air has already softened. What changes against September is less the temperature than the chance of a wet day — October is where the Aegean's dry half ends, and the first proper rain of the year usually falls in it.
That combination of warm water, cooling air and occasional rain suits one traveller very well and disappoints another completely. If the swim is the point, take the first half. If the town is the point, the second half is quieter and better for it.
The boat question
October puts a crossing in doubt. Open-water trips from here depend on a settled forecast, and by the back half of the month both the weather and the departure calendar have thinned. Anyone who wants a day on the water should treat it as an early-October plan with a fallback date beside it: the Mykonos Sail Cruise to Delos and Rhenia Islands and the Half-Day Delos Tour from Mykonos both need a forecast to run, and the further into the month you go, the fewer chances the calendar leaves to use one.
A private boat is the exception that proves the rule. The Private Mykonos Catamaran Day Cruise with Meals & Water Toys carries its own skipper, crew and meals, so it turns on the weather rather than on whether enough other people booked the same departure.
Where to be based
This calculation inverts as the month goes on. Early in the month a beach position still works — Myconian Avaton, a Member of Design Hotels has a private beach area below its terraces and a saltwater infinity pool over the bay, and both are still in use while the resort's season runs. By late October the town is where anything is happening, which is the argument for Hermes Mykonos Hotel on the edge of the Chora, or for La Veranda of Mykonos Traditional Guesthouse inside it — bearing in mind that its pool is seasonal, and late October is when seasonal stops.
The verdict
Early October trades a rain risk for September's water at lower rates, and for a great many travellers that is the right trade. Late October is a quiet Cycladic town with the resort switched off, which is a real holiday and a different one. Decide which of those is being bought before the dates get fixed, not after.
